Phylogenetic Dependency Networks: Inferring patterns of adaptation in HIV
نویسنده
چکیده
Jonathan M. Carlson One of the enduring challenges facing HIV vaccine design is the remarkable rate of viral mutation and adaptation that limits the ability of the immune system to mount a lasting effective response. This rapid rate of mutation leads to extensive withinand betweenhost viral diversity that makes creation of a broadly reactive vaccine difficult. A first step in overcoming this challenge is to identify consistent patterns in viral adaptation. To this end, this dissertation proposes a new approach to modeling adaptation. This approach is applied to the largest available collection of HIV sequences, taken from chronically infected individuals for whom we also have detailed human genetic data. The result is a detailed prediction of how HIV interacts with, and adapts to, different immune systems, suggesting weak points in HIV's ability to adapt that may provide a window of opportunity for future vaccines.

Phylogenetic Dependency Networks: Inferring Patterns of CTL Escape and Codon Covariation in HIV-1 Gag
HIV avoids elimination by cytotoxic T-lymphocytes (CTLs) through the evolution of escape mutations. Although there is mounting evidence that these escape pathways are broadly consistent among individuals with similar human leukocyte antigen (HLA) class I alleles, previous population-based studies have been limited by the inability to simultaneously account for HIV codon covariation, linkage dis...

Identification of drug resistant mutations is important in the management of HIV-1 infected patients. The aim of the current study was to evaluate drug resistance profile of RT gene and assess subtype among HIV-1 circulating strains and intensification of physician’s options for the best therapy. HIV-1 RNA of 25 sampleswas extracted from plasma and RT Nested- PCR was performed and the fin...

Since its identification as the pathogenic cause of Acquired Immunodeficiency Syndrome (AIDS) in the early 1980s, Human Immunodeficiency Virus Type 1 (HIV) has emerged as a major global pandemic with an estimated 33 million infected individuals worldwide at the end of 2007 [1]. Specifically targeting the so-called “helper T cells” that help coordinate the adaptive immune response, HIV causes a ...

Introduction: Diseases of heart failure are considered as one of the main challenges of health care systems. One of the main components of care models in heart failure is patient involvement. In this regard, the adaptation model (RAM) is one of the most popular and most widely used nursing patterns that specifically address compatibility issues. The purpose of this article is to review the adap...
